Ok, I went four wheeling in borrego springs and I probably went too fast :P Anyways, now I get this wierd squeek, which I think is coming from the gears or something, this is what the problem is:

When I am driving (in any gear) and I am in really low RPMs (about 1.5k and below) I hear a squeeking noise that sounds like its coming from underneath/back. Its in any gear and only low RPMs, so.. I am guessing its in the gear box? It doesnt affect driving or anything in any way that I have noticed so far, but its getting kinda annoying. Any clues?

Possibly a cracked tranny mount, moter mount or your throw-out bearing would be the 3 things i looked at first (in the order listed).

When it squeaks does the transfer case shifter vibrate alot?

try washing the under side of the Jeep. Sounds like it could be dust.

Checked into it a little bit more. It does this in idle too (just not as big of a sound when in a low gear). I am guessing why I dont hear it in a higher gear is because the engine doesnt shake as much and its a louder sound. Brother (car expert) said its probably just from knocking my jeep arround 4wheeling and its just rubbing.

Try shaking or rocking the Jeep back and forth. It might be a loose shock or some metal to metal contact. I've had loose shocks before cause a squeek that would drive me crazy. Have someone shake, rock, jump on, and wrestle with your jeep while youre under it. Make sure the jeep is moved it more then one direction (ie: side to side, up and down, etc). If thats not it, check the motor and tranny mounts.
